Shopify Instant Checkout Is Dead – Agentic Commerce It Is

Most merchants are still optimising their checkout. The real fight moved upstream months ago – and it’s happening in a chat window, not on a product page.

There are two problems here, and they’re connected. First, AI agents are quietly taking over the discovery layer of e-commerce, deciding which products even make it into the conversation. Second, Shopify’s legacy checkout infrastructure has already been switched off – and a lot of stores are running broken logic right now without knowing it.

The clients who treat e-commerce as a serious channel already ask how they show up in AI answers. Everyone else is still A/B testing button colours.

A faster checkout nobody reaches is a polished dead end

For a decade, checkout was the competitive battleground. Fewer fields, one-page flows, Shop Pay, Apple Pay. That was genuinely worth doing. The problem is, most of it is table stakes now.

The friction point has moved upstream. Purchase decisions are increasingly being made inside AI chat interfaces before a shopper ever lands on your storefront. Someone asks “what’s the best trail running shoe for under CHF 200?” – the AI pulls from product feeds, reviews, and structured data, surfaces a shortlist, and hands the shopper to a merchant storefront. If your products aren’t legible to that system, you don’t exist in that moment of intent.

The brands ignoring AI discoverability today are doing the equivalent of ignoring Google in 2005.

In client conversations, the split is stark. Merchants who run e-commerce as a core business pillar are already raising AI discoverability on their own. Everyone else hasn’t thought about it, and we’re the ones putting it on the table.

Shopify already moved on – did your store keep up?

Shopify’s real strategic move in early 2026 wasn’t a faster checkout. It was Agentic Storefronts, activated by default, which syndicate your catalog into ChatGPT, Google AI Mode, Microsoft Copilot, and Perplexity – from a single setup, no custom integration required. The catch: you only get surfaced if your data is legible. Messy titles, thin descriptions, missing attributes, no metafields – you’re invisible to this layer entirely.

When clients come to us, the state of their catalog varies enormously. Smaller businesses often arrive with vague titles, missing attributes, descriptions written in five minutes. Larger companies that ran a proper e-commerce operation beforehand tend to arrive well structured. 

As a Shopify Plus agency, the first thing we often fix isn’t the storefront, it’s the data underneath it. That’s also now a discoverability lever, not just housekeeping. If your store runs on an ERP, proper Shopify ERP integration is the backbone that keeps that product data clean and synced automatically.

What agentic commerce actually looks like right now

Let’s separate signal from hype.

OpenAI launched Instant Checkout in late 2025 – in-chat purchasing, directly from a conversation. It was scaled back within months. Only around 30 Shopify merchants integrated before it was effectively paused. Pricing pulled from web scraping proved too unreliable, inventory sync was a mess, and conversion ran well below the industry average of 3–4%. Anyone who built their roadmap around “buy inside the chat” chased a mirage.

What is real: discovery happens in the chat, and the purchase completes on your store. That’s the current structure. AI as a qualified referral channel, not as the transaction layer. OpenAI’s current direction confirms this – visual product results, image-based search, routing to storefronts rather than completing purchases in-chat.

We’re already seeing agentic traffic in client analytics. And in every SEO conversation now, the effect on AI Overviews is part of the discussion.

Today, agentic commerce is a strategic preparation problem. By 2027–2028, it will likely be a revenue problem. The window to get ready is now.

The Shopify checkout migration you can’t ignore

None of this excuses you from Shopify’s technical reality. The timeline has already passed for some merchants.

If you’re still running Script-based discount or shipping logic, it’s already off. Orders are still processing – but the logic underneath has gone quiet. The checkout keeps taking payments; the customisations aren’t running.

What replaces the old stack:

  • Checkout UI Extensions: for interface-level customisation
  • Web Pixels: for tracking (replacing Additional Scripts)
  • Shopify Functions: for discount and shipping logic

From what we’ve seen: the bigger issue often isn’t post-migration breakage – it’s that tracking was never set up correctly in the first place. Clients who weren’t already working with an agency across Search Console, GTM, Merchant Center, and Google Ads often had no solid foundation to migrate. You can’t lose what you never had, but you also can’t make decisions without it.

For Shopify Plus merchants, this is where the platform earns its price. Plus unlocks Checkout Extensibility in full: Checkout UI Extensions, Plus-only Functions (payment, delivery, order routing, cart transform), and Shop Pay customisation. You can’t build for the future of commerce if your current checkout is running on code Shopify switched off six months ago.

One Swiss-specific gap worth naming: Buy on Account and the QR invoice. With existing clients we flag these early and can offer workarounds. What’s easy to miss is that smaller merchants often have no Buy on Account option at all – a quiet drag on B2B conversion that payment integrations and Checkout Extensibility can solve together.

Five things that you should do right now

Stop optimising the wrong layer. Here’s where to focus:

  1. Audit your checkout customisations against the deadlines. Scripts are already off; non-Plus stores have weeks. If you haven’t checked, assume something is broken.
  2. Clean up your product data for AI legibility. Structured titles, complete descriptions, filled metafields, consistent attributes – this is now a discoverability lever, not housekeeping.
  3. Make sure your tracking exists – and survives the migration. Move to Web Pixels, not Additional Scripts. If your analytics foundation is thin, fix that first.
  4. Understand where Shop Pay fits. It’s the accelerated, identity-backed checkout for the moment an agent hands a shopper to your store – and Shopify Payments eligibility is also the gate for agentic surfaces.
  5. For Shopify Plus merchants: map your checkout customisations to Checkout Extensibility. B2B logic, regional payment restrictions, custom upsell blocks – the capability is there. Most clients haven’t used it yet. That’s a missed opportunity, not a future plan.

The question has changed

The question was never whether checkout could be instant. The question now is whether your brand can be found at all when the moment of purchase moves into a chat window.

Fix the plumbing first – Scripts, tracking, the migration. Then win the new battleground: legible product data and presence in the AI discovery layer. The merchants doing both will be in the AI’s answer when the shopper asks. The rest will still be optimising a checkout no one reaches.

My checkout is still taking orders fine. Does that mean I’m not affected by the Scripts sunset?

Not necessarily. Scripts being off doesn’t break order processing – it breaks any logic Scripts were running, like custom discount calculations or shipping rules. Those functions are now silently doing nothing. Test your discount and shipping flows specifically.
